Project Summary

This project aims at developing a radically new technology for non-invasive detection and monitoring of prostate cancer (PC) based on label-free quantification of PC-derived extracellular vesicles (EVs) and analysis of their RNA content. This technology will combine a multi-stage microfluidic system with optical resonators and novel reagents – nanobodies allowing to capture, quantify and analyse the RNA cargo of specific PC-derived EV subpopulations in the blood or urine. The main outcome of the project will be a prototype of the PROCEX device. Its performance will be tested with the clinical samples from well-annotated cohort of PC patients and controls. We expect that this project will lead to the development of novel point-of-care device that has the potential to improve the diagnostics and treatment outcomes in cancer patients. Currently, this technology is at TRL2 and we expect that at the end of the project it will reach TRL4.

Progress of the Project

1 May 2021 – 31 July 2021

During the reporting period, the kick-off meeting took place and the tasks and expected results for the following 3-months period were defined. In order to produce the EV standards that will be used both for the selection of nanobodies and for the development of the microfluidics device, the mass production of EVs was started. To this end, the prostate cancer cell lines PC3 and LNCaP are grown in a hollow-fiber bioreactor and the cell culture supernatant is collected each second day and used for the isolation of EVs. In order to select the most suitable RNA biomarkers, the previously generated RNAseq data set is now being reanalysed. Furthermore, the first design of the sample mixing module has been generated.

1 August 2021 – 31 October 2021

To obtain the EV standards for the selection of nanobodies and development of the microfluidics device, the mass production of EVs from the PC3 and LNCaP cells grown in a hollow-fiber bioreactor was continued. To develop the sample mixing module, 5 different designs were developed and the corresponding 3D moulds were printed. To develop the EV and RNA biosensors, the fabrication of SU-8 waveguides and ZnO cladding was optimised. We have started to work on the functionalisation of the biosensor surfaces with miRNA probes and TIM4 protein.

1 November 2021 – 31 January 2022

The mass production of EVs from PC3 and LNCaP cells using the hollow-fiber bioreactor has been completed and the EV standards for the selection of nanobodies and development of the microfluidics device has been established. The obtained EV standards were characterised by nanoparticle tracking analysis, transmission electron microscopy and Western blot analysis. Testing of the selected RNA biomarker candidates have been started. Different designs of the sample mixing module have been tested with two types of magnetic beads. The work on the functionalisation of the biosensor surfaces with miRNA probes and TIM4 protein is in progress.

In order to obtain nanoparticles that specifically bind to EVs produced by prostate cancer cells, selection of nanoparticles from yeast surface display libraries has been initiated. Testing of PV-associated RNA biomarkers in EV samples using RT-ddPCR has been initiated. Work continued on optimizing the design of the sample mixing module. A series of experiments was performed to find the most suitable way to functionalize the biosensor surface with TIM4 and RNA probe. Although TIM4 protein binds well to the ZnO-coated biosensor surface, efficient association of TIM4 and EVs has not been achieved so far, so these experiments will be continued by testing different reaction conditions.

In this period, we focused mostly on the functionalisation of the surface of biosensors. We replaced the previously used recombinant TIM4 protein with a new one from a different manufacturer and found out that the new TIM4 shows an excellent ability to capture EVs in the ELISA format. Currently, we are testing its ability to capture EVs, when attached on the ZnO-coated slide surface. We have established optimal conditions for attaching RNA-LNA probes to the surface of the slide and currently are optimising hybridisation conditions.

1 August 2022 – 31 October 2022

In this period, we continued to work on the selectionof nanobodies recognizing PC-derived EVs using the yeast surface displaylibrary. In parallel, we continued to work on the functionalization of thebiosensors’ surfaces. The surface of the EV biosensor was coated with TIM4protein and the efficacy of EV capture was tested using labeled EVs. Thesurface of the RNA biosensor was coated with an RNA-LNA probe and theconditions for hybridization with the complementary miRNA were tested usingsynthetic miRNA with a fluorescent label. Results of the project were presentedat the 17th International Conference on Genomics (ICG-17), Riga and the 1stmeeting of the Baltic Society of Extracellular Vesicles in Tartu. Theoretical calculations were performed, on the basis of which the most optimal designs of LMR devices were selected. In this period, we resumed testing the RNA biomarkercandidates by ddPCR in EVs isolated from patients’ plasma and urine. Theselection of nanobodies from the yeast surface display libraries was completedand the production of nanobodies has been started. The work on thefunctionalization of the biosensors’ surfaces was continued - the protocol forthe functionalisation of the slide surface was amended and binding of EVs tothe Tim4 was visualised by SEM. In order to develop an optimised protocol forthe hybridisation of miRNAs with the corresponding LNA probes, varioushybridisation buffers and temperatures were tested. Micromixers were developed and their efficiency was determined using the mixing efficiency of Rhodamine B. The results were presented at the 39th scientific conference of the Institute of Solid State Physics of the University of Warsaw. February 1, 2023 - April 30, 2023

During this reporting period, the LMR effect in polymer thin films was obtained and demonstrated. The results were presented at the Nordic Optics and Photonics Conference (NOP2023), Riga. Additional samples with TiO2 coatings were made to perform their functionalization. A protocol was developed for the integration of microfluidics with polymer waveguides.

We have prepared a manuscript on the diagnostic value of EV-enclosed RNA biomarkers. Production and testing of nanobodies is completed. The obtained results show that we succeeded in the production of high-affinity nanobodies against CD9 and CD63, whereas nanobodies against prostate-specific antigens apparently are not suitable for capturing EVs, therefore an alternative solution is needed. The work on testing the EV biosensor is ongoing.

We have tested various oxide thin films: ITO, TiO2 and SnO2. Developed LMR structures with Su-8 and ITO thin films. We started to develop waveguides from OrmoCore and OrmoClear structures. Prepared a manuscript for submission to photonics journal. We developed microfluidic valves.

1 August 2023 – 31 October 2023

CD9 and CD63-positive EV subpopulations were isolated from urine samples of PC patients and RNA biomarkers were tested in these EV subpopulations. Results showed that both EV subpopulations contain PC-derived RNA biomarkers. The final optimisation experiments for the functionalisation of biosensor surfaces were performed and limits of detection and quantification were determined. We performed the last experiments on the testing of the prototype of the microfluidics device with the EV standards and clinical samples. We summarised the results and prepared a publication.

Projekta kopsavilkums

Šī projekta mērķis ir izstrādāt principiāli jaunu tehnoloģiju ne-invazīvai prostatas vēža (PC) diagnostikai un monitoringam, balstoties uz PV specifisko ekstracelulāro vezikulu (EV) kvantificēšanu un to RNS satura analīzi. Šajā tehnoloģijā būs apvienota vairāku soļu mikrofluīdikas sistēma ar optiskiem rezonatoriem un jauni reaģenti – nanovielas, kas dod iespēju izolēt PV producētās EVs subpopulācijas no cilvēka bioloģiskajiem šķidrumiem, un analizēt to RNS saturu. Galvenais šī projekta iznākums būs PROCEX ierīces prototips. Projekta noslēgumā, ierīce tiks testēta ar labi anotētas PV pacientu kohortas un kontroles grupas asins un urīna paraugiem. Mēs sagaidām, ka šajā projektā izstrādātā ierīce dos iespēju uzlabot prostatas vēža diagnostiku un ārstēšanas efektivitāti, veicot vienkāršu, ātru un lētu asins vai urīna analīzi. Pašlaik šī tehnoloģija ir TRL2 līmenī un mēs sagaidām, ka projekta beigās tā sasniegs TRL4.

2021. gada 1. maijs – 2021. gada 31. jūlijs

Pārskata periodā notika projekta atklāšanas seminārs, kurā tika definēti šī perioda uzdevumi un sasniedzamie rezultāti. Lai iegūtu EV standartus, kas tiks izmantoti gan nanovielu selekcijai, gan ierīces komponentu izstrādei un testēšanai, tiek veikta liela apjoma EV ražošana. Šim nolūkam prostatas vēža šūnu līnijas PC3 un LNCaP tiek audzētas dobo šķiedru bioreaktorā un katru otro dienu tiek savākts šūnu kultūras supernatants un no tā tiek izolētas EVs. Lai atlasītu šim projektam piemērotākos RNS biomarķieru kandidātus, tiek veikta iepriekš iegūto RNS sekvenēšanas datu analīze. Ir iesākts darbs pie mikrofluīdikas iekārtas parauga sajaukšanas moduļa izstrādes.

Tika turpināta EV ražošana dobo šķiedru bioreaktorā no PC3 un LNCaP šūnu kultūrām, lai izveidotu EV standartus nanovielu selekcijai un ierīces komponentu izstrādei un testēšanai. Tika sagatavoti 5 dažādi dizaini sajaukšanas modulim un izgatavotas 3D drukas veidnes. Ir iesākts darbs pie EV un RNS biosensoru izstrādes – veikta Su-8 viļņvadu izgatavošanas procesa un ZnO pārklājuma veidošanas optimizācija. Iesākts darbs pie biosensora virsmu funkcionalizēšanas ar miRNS zondi un TIM4 proteīnu.

Tika pabeigta EV ražošana dobo šķiedru bioreaktorā no PC3 un LNCaP šūnu kultūrām un izveidoti EV standarti nanovielu selekcijai un ierīces komponentu izstrādei un testēšanai. EV standartu kvalitātes kontrole tika veikta, izmantojot nanodaļiņu izsekošanas analīzes, transmisijas elektronu mikroskopiju un Western blota analīzes. Tika iesākts darbs pie EV RNS biomarķieru kandidātu testēšanas. Izmantojot divu dažādu veidu magnētiskās lodītes, tika testētai dažāda dizaina sajaukšanas moduļi. Tika turpināts darbs pie biosensoru virsmas funkcionalizēšanas ar TIM4 un miRNS zondēm.

2022. gada 1. februāris – 2022. gada 30. aprīlis

Lai iegūtu nanovielas, kas specifiski saistās pie prostatas vēža šūnu producētajām EVs, ir iesākta nanovielu selekcija no raugu virsmas displeja bibliotēkām. Ir uzsākta PV-asociēto RNS biomarķieru testēšana EV paraugos, izmantojot RT-ddPCR. Tika turpināts darbs pie parauga sajaukšanas moduļa dizaina optimizēšanas. Tika veikta eksperimentu sērija, lai atrastu piemērotāko veidu biosensora virsmas funkcionalizēšanai ar TIM4 un RNS zondi. Lai gan TIM4 proteīns labi saistās biosensora virsmai ar ZnO pārklājumu, līdz šim nav izdevies panākt efektīvu TIM4 un EV saistību, tādēļ šie eksperimenti tiks turpināti, testējot dažādus reakcijas apstākļus.

Galvenais darba virziens šajā periodā bija biosensora virsmas funkcionalizēšana. Tika testēts cita ražotāja rekombinantais TIM4 proteīns, kas ELISA formātā uzrādīja ļoti labu spēju saistīt šķīdumā esošās EVs. Pašlaik tiek testēta tā saistība slaida virsmai ar ZnO pārklājumu un EV saistīšanas efektivitāte. Ir noskaidroti apstākļi RNS-LNA zondes saistīšanai uz slaida virsmas un tiek optimizēti hibridizācijas apstākļi.

Šajā pārskataperiodā tika turpināta nanovielu selekcija no raugu virsmas displejabibliotēkām. Vienlaikus tika turpināts darbs pie EV un RNS biosensoru virmasfunkcionalizēšanas. EV biosensora virsma tika pārklāta ar TIM4 proteīnu untestēta EV saistības efektivitāte. RNS biosensora virsma tika pārklāta arRNS-LNA zondi, kas komplementāra interesējošās miRNS sekvencei un testētihibridizācijas apstākļi, izmantojot sintētisku, iezīmētu miRNS.Projektarezultāti prezentēti 17. Starptautiskajā Genomikas (ICG-17) konferencē Rīgā un1. Baltijas ekstracelulāro vezikulu asociācijas konferencē Tartu. Šajā pārskata periodā tika atsākta RNSbiomarķieru kandidātu testēšana plazmas un urīna ekstracelulārajās vezikulās,izmantojot ddPCR. Tika pabeigta nanovielu selekcija no raugu virsmas displejabibliotēkām un uzsākta nanovielu producēšana. Tika turpināts darbs pie EV unRNS biosensoru virmas funkcionalizēšanas – tika izmainīts slaidu virsmasfunkcionalizēšanas protokols un, izmantojot SEM, tika vizualizēta EV saistībaslaida virsmai. Lai izveidotu optimālu protokolu miRNS hibridizēšanai aratbilstošo LNA zondi, tika testēti dažādi hibridizācijas buferi un temperatūras. Tika izstrādāti mikromaisītāji un to efektivitāte noteikta izmantojot rodamīna B maisīšanās efektivitāti. Rezultāti tika prezentēti LU Cietvielu fizikas institūta 39. zinātniskajā konferencē. Magnētisko daļiņu satveršanas moduļa izstrādes rezultāti tika publicēti Miniaturized Systems for Chemistry and Life Sciences (µTAS 2022) konferencē.

Šajā pārskata periodā tika iegūts un parādīts LMR efekts polimēru plānajās kārtiņās. Rezultāti tika prezentēti Nordic Optics and Photonics Conference (NOP2023), Rīgā. Tika izgatavoti papildus paraugi ar TiO2 pārklājumiem, lai veiktu to funkcionalizāciju. Tika izstrādāts protokols mikrofluīdikas integrācijai ar polimēru viļņvadiem.

Ir sagatavota publikācija par plazmas un urīna EV RNS biomarķieru diagnostisko vērtību. Ir pabeigts darbs pie nanovielu producēšanas un testēšanas – iegūtie rezultāti rāda, ka ir izdevies iegūt augstas afinitātes nanovielas pret CD9 un CD63, taču prostatas antigēnu specifiskās nanovielas nav piemērotas EV izolēšanai, tādēļ ir nepieciešams alternatīvs risinājums EV izolēšanai. Tiek turpināts darbs pie EV biosensora testēšanas.

Mēs esam pārbaudījuši dažādas oksīdu planās kārtiņas: ITO, TiO2 un SnO2. Izstrādātas LMR struktūras ar Su-8 ar ITO plānajām kārtiņām. Mēs sākām izstrādāt viļņvadus no OrmoCore un OrmoClear struktūrām. Tik sagatavots manuskripts iesniegšanai fotonikas žurnālā. Tik izstrādāts mikrofluidikas varstu dizains.

Izmantojot ar anti-CD9 un CD63 nanovielām konjugētas magnētiskās lodītes, no prostatas vēža pacientu urīna paraugiem tika izolētas attiecīgās EV subpopulācijas un tajās tika testēti RNS biomarķieri. Iegūtie rezultāti parādīja, ka abas EV subpopulācijas satur prostatas vēža RNS biomarķierus. Tika veikti pēdējie optimizācijas eksperimenti biosensora virsmas funkcionalizēšanā un noteikts detekcijas un kvantificēšanas limits. Mikrofluīdikas iekārta tika testēta ar EV standartiem.
